## AT A GLANCE

**Specific RNAs build nuclear compartments, while a necessary pan-nuclear RNA mesh remains supported incompletely and requires a more selective material test.**

| Level | Confidence | Causal role | Momentum | Stability | Divergence |
|---|---|---|---|---|---|
| Γ — Mechanistically plausible, partial system support | Moderate | reinforcing / stabilizing factor | Mechanistic only | Stable | Contested |

**Deciding experiment:** Prespecify several intact interphase cell states and gene-rich/poor compartments; reversibly disrupt nascent RNA material interactions without terminating polymerase or changing RNA-protein abundance, assay chromatin mechanics and compaction with orthogonal live methods, and rescue architecture with endogenous-level structural RNA while transcriptional work remains controlled.

**Belief versus evidence:** Scope-matched aggregation gives Γ for the global meshwork (SC2/SC3). Specific RNA-dependent compartment nucleation retains Ζ under its local scope; it cannot carry the whole-interphase requirement. Strong positive RNA-protein structure studies prevent a purely associational dismissal, but no examined live global RNA-selective loss/rescue isolates necessary load-bearing material from the act of transcription or protein functions.

**Best-supported rival:** Specific architectural RNA compartments. NEAT1 mouse genetic loss (PMID21444682) and RNA-domain assembly (PMID29932899) directly address defined RNA compartments. Transcriptional microphase experiments (PMID33649325) address wider euchromatin and retain polymerase/RNA-tether confounding. The distinction is scope and intervention identity; no single study establishes an exclusive universal winner.

## COMPETING MECHANISTIC MODELS

**Rank 1: Specific architectural RNA compartments (Ζ).** Defined RNA-protein assemblies organize selected compartments and domains without requiring one global matrix. NEAT1 depletion, domain assembly/rescue and mouse body loss provide complementary native causal tests; specialized LINE1 and Firre contexts add mechanism. These studies do not prove all other nascent RNA is a passive by-product; broad RNA contributions remain plausible.

**Rank 2: Transcription and tethered microphase organization (Ε).** Polymerase attachment, RNA-rich phases and biochemical work organize active chromatin in specified contexts. Flavopiridol versus polymerase-retaining actinomycin D, RNA-rich pockets and cross-cell replication support a tether-dependent context mechanism. Different drugs affect several molecular processes; a pure transcript-free moving-barrier account is not uniquely identified.

**Rank 3: Global RNA load-bearing mesh (Γ).** Nascent/noncoding RNA physically props open bulk euchromatin throughout interphase. SAF-A domain rescue and gene-rich compaction, scaffold fractionation, SAR RNA sensitivity and rapid RNA-protein displacement provide a substantial physical steelman. No selective intact-cell global RNA loss/rescue separates RNA material necessity from polymerase attachment, proteins and extraction.

**Rank 4: Intrinsic chromatin polymer organization (Γ).** Chromatin affinity and polymer behavior contribute to baseline compartmentalization without one external RNA tether. Compartment-specific folding, RNA-rich versus chromatin-rich segregation and preserved structure in some local perturbations motivate a polymer contribution. The selected corpus does not isolate an RNA-free universal baseline or establish that RNA has no causal structural role.

**Rank 5: Classical static protein matrix (Α).** A stable insoluble fibrillar protein skeleton specifies all nuclear architecture. Nuclear fractionation and scaffold protein-RNA association preserve an operational insoluble framework. Extraction insolubility is not living-cell static mechanics; rapid SAF-A mobility and context-specific dependencies do not establish a universal rigid skeleton.

The tournament does not alter the nominal level. Compatible pathways and flexible alternatives are not automatically proved by explaining observations.

## FULL REVIEW

### Registered claim and scope

Nascent and non-coding RNA acts as a pervasive, load-bearing physical scaffold that organizes interphase chromatin and props open euchromatin throughout the nucleus.

Index scope-matched retained. SC2 and SC3 represent the global scope; SC1 local compartment causality cannot carry the global meshwork. Declared index deviation: hypothesis-index.md states SC1 as the necessity-and-sufficiency claim for NEAT1, XIST and MATR3/LINE1; SC1 is scored here on the narrower existential form, that specific RNAs nucleate defined compartments, because the necessity-and-sufficiency conjunction is not established for every named example. The narrowing is recorded rather than silent and does not touch the headline, which scope-matched takes from SC2/SC3.

Selection: remaining-priority list position 19 from the editorial list of 2026-10-09. Registered claim assessed against original sources. Any carried-forward edition and prior visibility are recorded in the change record; no independent blinded calibration is claimed.

### Evidence and causal interpretation

Rubric fit: Rubric03 fits structural nuclear phenotypes and native RNA/protein architecture. Compartment integrity and chromatin compaction are the stated structural outcomes; clinical disease is not required. The exact index separates specific architectural RNA compartments from the pan-nuclear material claim. Native intact-cell and mouse perturbation are distinguished from purified reconstitution and extracted-nucleus RNase.

The native SAF-A study is a strong positive: gene-rich regions compact after depletion before nuclear-area changes, while gene-poor loci differ and early bulk transcription largely persists. Wild-type and Walker-B rescue decompact selected regions whereas Walker-A and RGG-deficient rescue do not. The RNase binding experiment uses extracted nuclear samples; protein-domain specificity is not a complete live RNA-only pan-nuclear necessity test. PMID28622508.

HNRNPU loss changes cellular compaction, compartments, LAD coverage and loops in hepatocyte models; resistant cDNA rescue and cell-cycle controls narrow off-target/collapse explanations. Yet the perturbation removes a multifunctional protein, changes transcription and selectively reduces RAD21 binding. These mechanisms are not interchangeable with a direct RNA mesh. PMID29273625 PMID31469911 PMID34888666.

Transcription-linked microphase data include positive inhibitor discrimination, not a dismissal of RNA. In zebrafish blastomeres and mouse ESCs, flavopiridol releases transcribing complexes and coarsens domains while much RNA persists; briefly arrested polymerase with its transcripts does not. RNA amount and RNA attachment differ. The modeled RNA-RBP phase is compatible with a dynamic physical contribution but is not direct proof of uniform load-bearing material. PMID33649325.

Creamer's original paper is a substantive physical positive, despite provider negative headline. Repeat-rich intronic RNA persists in an operational extracted scaffold, rapid centrifugation redistributes RNA and several proteins with chromatin compaction, and RNase removes SAR enrichment. The paper itself retains uncertainty about direct versus indirect RNase effects. Permeabilized digestion and multicomponent mechanical displacement require live material specificity before a global necessity claim. PMID34320406.

NEAT1 perturbation establishes local architecture. RNA loss, domain assembly/rescue and mouse genetic absence remove paraspeckles, while ordinary baseline tissue organization can persist. Functional reproductive and embryo contexts add boundaries rather than refute compartment assembly. Constituent protein and RNA domain experiments do not prove a universal liquid-phase regime for all nuclear bodies. PMID19188602 PMID29932899 PMID21444682 PMID26283796 PMID25831520 PMID33885174 PMID25359727 PMID30550788.

The final 2025 SAP study uses near-endogenous rescues and observes rapid SAF-A dynamics. SAP-dependent XIST/Polycomb organization changes without broad Xi maintenance-phase reactivation, and SAP deletion largely preserves gene expression. This separates dynamic compartments and functions; it does not alone disprove transient scaffolding. Mitotic RNA eviction and satellite-dependent reassembly lie outside ordinary interphase bulk necessity. PMID40493679 PMID33053167 PMID40219970.

Firre locus and hnRNPU loss reduce selected trans-site colocalization, but whole-locus deletion and growth effects leave RNA-versus-DNA/transcription attribution open. LINE1 and satellite RNAs can support repression, heterochromatin stability or pathological erosion depending on context. Specialized domains are not all instances of the same open-euchromatin mesh. PMID24463464 PMID29937225 PMID31677973 PMID35947677 PMID42335169.

Genome-wide RNA-contact maps establish distribution, not load bearing. Proximity often predicts occupancy, and local RNA perturbations can change transcription chemistry. RNase-H ASO cleavage itself causes termination, so an RNA-depletion phenotype must monitor polymerase. Broad protein biochemistry, remodeling competition, local Myc feedback and CTCF-RNA interactions provide credible RNA functions that need not be a universal structural lattice. PMID28922346 PMID32094342 PMID28132817 PMID37770513 PMID31924447 PMID35649367 PMID41105511 PMID41296854.

## HYPOTHESIS STATE EVALUATION FRAMEWORK (HSEF v5.3)

### Subclaim matrix and aggregation

| Subclaim | Scope | Level | Decision |
|---|---|---|---|
| SC1 Specific architectural RNAs nucleate defined nuclear compartments. | Endogenous locus, cell state, temporal resolution and intervention specified before outcomes | Ζ | For defined NEAT1-dependent paraspeckle assembly, RNA depletion, mouse genetic loss and endogenous RNA-domain editing/rescue provide complementary causal support across cellular and animal systems. These justify Ζ for the existential subclaim that specific RNAs nucleate defined compartments; they do not establish equivalent necessity/sufficiency for every XIST, MATR3 or LINE1 example, every RNA body, or endogenous liquid-phase physics. Those separate local mechanisms retain source-specific boundaries. |
| SC2 A pan-nuclear nascent RNA meshwork is structurally necessary to keep bulk euchromatin decompacted. | Endogenous locus, cell state, temporal resolution and intervention specified before outcomes | Γ | SAF-A perturbation/rescue, regional compaction and transcription/RNA-linked microphase studies provide substantial mechanistic evidence, while repeat-rich scaffold extraction and rapid physical redistribution strengthen a physical contribution. However, global protein loss, polymerase/RNA attachment, transcription termination and permeabilized RNase do not selectively isolate a necessary pan-nuclear RNA material in intact interphase cells. The global load-bearing requirement remains Γ; narrow RNA-protein architecture contributions are not denied. |
| SC3 Local RNA scaffold mechanisms generalise to the whole interphase genome. | Endogenous locus, cell state, temporal resolution and intervention specified before outcomes | Γ | Defined RNA compartments, repeat heterochromatin, specialized lncRNA domains and mitotic remodeling are causal in their contexts. They have different outputs, signs and dependencies and cannot be stitched into a single necessary bulk-euchromatin mechanism. Global RNA-chromatin contacts often follow proximity. Local-to-global inference remains Γ, with mapped boundaries preserved rather than fitted to successful responses. |

Preregistered aggregation: scope-matched. Scope-matched aggregation gives Γ for the global meshwork (SC2/SC3). Specific RNA-dependent compartment nucleation retains Ζ under its local scope; it cannot carry the whole-interphase requirement. Strong positive RNA-protein structure studies prevent a purely associational dismissal, but no examined live global RNA-selective loss/rescue isolates necessary load-bearing material from the act of transcription or protein functions. Sensitivities: weakest-link Γ; primary-subclaim Γ; scope-matched Γ.

### Decisive-perturbation inventory and causal tally

[1] SAF-A loss compacts gene-rich regions with wild-type but not Walker-A or RGG-deficient rescue; early bulk transcription changes are limited. RNA-sensitive fractionation uses extracted nuclear samples; tagged rescue and selected loci do not isolate a pan-nuclear load-bearing RNA mesh.

[2] HNRNPU depletion alters global compaction, LADs, compartments and loops; resistant cDNA rescues cellular architecture with cell-cycle controls. The depleted target is multifunctional protein, not selectively RNA material; RAD21 redistribution and transcriptional changes remain alternative mediators.

[3] Transcription-linked RNA-rich pockets segregate from DNA; flavopiridol coarsens domains while actinomycin-D-retained complexes preserve their pattern. Different inhibitors alter polymerase and transcript attachment together; microphase modeling does not uniquely identify a mechanical RNA mesh or force-bearing rheology.

[4] RNase-H ASOs cleaving nascent RNA also cause XRN2-mediated polymerase termination. This tests a major RNA-removal confound; it neither selectively abolishes global RNA structure nor proves RNA has no architectural role.

[5] Near-endogenous rescue alleles separate dynamic SAP-dependent XIST localization from global RNA expression and retained maintenance-phase Xi silencing. Rapid FRAP disproves a stable tether interpretation, not a transient load-bearing network; XIST compartment and ordinary euchromatin are different scopes.

[12] Efficient MENepsilon/beta depletion disintegrates paraspeckles and prevents recovery after transcription arrest. Long NEAT1 isoform and specific RNA-protein compartment are targeted; public body unavailable, so perturbation detail beyond original abstract remains limited.

[15] Neat1 loss, including the architectural long isoform, removes paraspeckles in cultured cells and specific adult tissues while baseline viability and examined tissue organization persist. Compartment assembly necessity is real, but ordinary-laboratory absence of gross phenotype does not rule out stress or reproductive functions.

[60] Repeat-rich nascent RNA persists in extracted scaffold; rapid centrifugation redistributes RNA/proteins with compaction, and RNase ablates scaffold attachment enrichment. Strong physical support, but centrifugation redistributes several materials and RNase tests permeabilized/extracted nuclei; selective live RNA load-bearing necessity remains unresolved.

Tally: 3 positive qualifying study units across scoped subclaims; 12 screened discriminating contrast units. These are not independent causal lines or proof of full-claim necessity/sufficiency. Null and negative contrasts are discriminators, not positive threshold crossings. Reports and replications are not independent causal lines. Reports sharing participants, models or instruments are not independent causal lines. Pivotal nulls do not earn positive threshold crossings.

### Cap audit, precedence and Β/Γ/Δ boundary

The local RNA-body subclaim assembles endogenous RNA depletion, genetic loss, domain tests and animal body absence; purified droplets or synthetic rescue are not allowed to carry it alone. They complement different errors, so the set is not re-capped as in-vitro-only. For SC2/SC3, global protein depletion, extracted-nucleus digestion and broad transcription inhibitors retain their inference limits; local causal bodies do not transfer necessity to bulk euchromatin.

Universal six-cap audit: All six universal caps were considered: cell-only inference, unperturbed association, ectopic expression, biomarker-only intervention, forced transfer/seeding, and inherited-to-sporadic scope transfer. Each binds its offered inference; complementary same-scope causal classes are assessed together rather than re-capped in isolation.

Gamma hard-rule audit: Widespread RNA contact, insolubility or body presence does not alone establish mechanical load-bearing necessity. Native RNA/protein functional perturbations are positive within their precise contexts; the broad necessity test must separate transcript material from polymerase attachment, splicing, protein recruitment, replication stress and extraction.

SC2 cap: “Mechanistic plausibility plus in vitro reconstitution or simplified cellular support caps at Γ.” SAF-A perturbation/rescue, regional compaction and transcription/RNA-linked microphase studies provide substantial mechanistic evidence, while repeat-rich scaffold extraction and rapid physical redistribution strengthen a physical contribution. However, global protein loss, polymerase/RNA attachment, transcription termination and permeabilized RNase do not selectively isolate a necessary pan-nuclear RNA material in intact interphase cells. The global load-bearing requirement remains Γ; narrow RNA-protein architecture contributions are not denied.

SC3 cap: “Mechanistic plausibility plus in vitro reconstitution or simplified cellular support caps at Γ.” Defined RNA compartments, repeat heterochromatin, specialized lncRNA domains and mitotic remodeling are causal in their contexts. They have different outputs, signs and dependencies and cannot be stitched into a single necessary bulk-euchromatin mechanism. Global RNA-chromatin contacts often follow proximity. Local-to-global inference remains Γ, with mapped boundaries preserved rather than fitted to successful responses.

SC1 field-valid definition: “
- Endogenous degron of a condensate component with matched rescue, AND evidence that the specific condensate state (not generic protein loss) drives the phenotype
- Locus-specific disruption of looping with locus-specific effect
- Combinatorial histone-mark perturbation showing direct output dependence
- Critically: specificity against cell-cycle collapse, global transcriptional collapse, and replication stress must be demonstrated” Positive full-scope result: yes. For defined NEAT1-dependent paraspeckle assembly, RNA depletion, mouse genetic loss and endogenous RNA-domain editing/rescue provide complementary causal support across cellular and animal systems.

SC2 field-valid definition: “
- Endogenous degron of a condensate component with matched rescue, AND evidence that the specific condensate state (not generic protein loss) drives the phenotype
- Locus-specific disruption of looping with locus-specific effect
- Combinatorial histone-mark perturbation showing direct output dependence
- Critically: specificity against cell-cycle collapse, global transcriptional collapse, and replication stress must be demonstrated” Positive full-scope result: no. SAF-A perturbation/rescue, regional compaction and transcription/RNA-linked microphase studies provide substantial mechanistic evidence, while repeat-rich scaffold extraction and rapid physical redistribution strengthen a physical contribution. However, global protein loss, polymerase/RNA attachment, transcription termination and permeabilized RNase do not selectively isolate a necessary pan-nuclear RNA material in intact interphase cells. The global load-bearing requirement remains Γ; narrow RNA-protein architecture contributions are not denied.

SC3 field-valid definition: “
- Endogenous degron of a condensate component with matched rescue, AND evidence that the specific condensate state (not generic protein loss) drives the phenotype
- Locus-specific disruption of looping with locus-specific effect
- Combinatorial histone-mark perturbation showing direct output dependence
- Critically: specificity against cell-cycle collapse, global transcriptional collapse, and replication stress must be demonstrated” Positive full-scope result: no. Defined RNA compartments, repeat heterochromatin, specialized lncRNA domains and mitotic remodeling are causal in their contexts. They have different outputs, signs and dependencies and cannot be stitched into a single necessary bulk-euchromatin mechanism. Global RNA-chromatin contacts often follow proximity. Local-to-global inference remains Γ, with mapped boundaries preserved rather than fitted to successful responses.

### Upward threshold ladder

SC1 Δ: “Requires at least one endogenous perturbation showing the proposed feature contributes causally to the claimed output.” Satisfied: yes.

SC1 Ε: “Requires context-specific causality with clear scope restriction. Many enhancer, condensate, or accessibility claims belong here.” Satisfied: yes.

SC1 Ζ: “Requires:
- Independent causal tests across loci or systems
- Specificity beyond global transcriptional collapse
- Narrowing of key alternatives” Satisfied: yes.

SC1 Η: “Requires:
- Robust endogenous causality
- Reproducibility across loci/cell states within scope
- Strong evidence that the proposed mechanism is not a downstream correlate” Satisfied: no. Replicate RNA-specific loss and endogenous-domain rescue across predefined compartments and physiological states, with isoform abundance, RNA stability and interacting protein concentration matched; distinguish body nucleation from global material mechanics.

SC2 Δ: “Requires at least one endogenous perturbation showing the proposed feature contributes causally to the claimed output.” Satisfied: no. A reversible intact-cell RNA-selective perturbation must abolish verified bulk load-bearing interactions and change chromatin rheology/architecture while preserving polymerase, cellular energy, osmotic state and viability; restore the structural RNA without restoring transcriptional work.

SC3 Δ: “Requires at least one endogenous perturbation showing the proposed feature contributes causally to the claimed output.” Satisfied: no. Demonstrate the same material dependency across prespecified compartments, gene densities and cell states, using RNA-specific separation-of-function perturbations and orthogonal structure/mechanics rather than pooled proximity maps.

Upper ladder: Endogenous RNA depletion and domain editing, mouse alleles, native protein degrons/rescue, inhibitor contrasts, fractionation, mechanical redistribution and RNA-contact maps were considered. They can support upper rungs for defined local structure, without a clinical RCT. Global load-bearing necessity lacks an RNA-selective intact-cell separation-of-function and specific structural rescue. No complementary same-scope convergent case is discarded by reapplying an association cap to one component.

Independence: Count studies and failure modes rather than papers or species. Several paraspeckle domain papers share genetic platforms and molecular assembly assumptions; NEAT1 knockout tissue/MEF measurements are one study. Mapping methods differ in ligation bias but none tests load bearing. SAF-A loss in different cells is not automatically independent validation of an RNA-specific material dependency. Local SC1 convergence does not count as global SC2 convergence.

RNA-specific local loss and genetic structure [12, 15]: Transcript reduction versus animal genomic allele/body loss narrow an antisense-only or culture-only error; allele cis effects and residual isoforms still require care.

Local assembly-domain rescue [13, 16, 32]: RNA domain and cooperating protein architecture tests narrow generic protein/RNA abundance explanations; shared paraspeckle systems are not five independent global mesh confirmations.

Intact chromatin and protein separation [1, 2, 5]: Mutant/cDNA rescue and dynamic domains narrow off-target protein loss; they still share multifunctional protein inference for global RNA material.

Transcriptional and extracted physical contrasts [3, 60, 4]: Different inhibitor behavior, extracted SAR sensitivity and RNA-cleavage termination expose distinct confounds, without a single selective live global RNA test.

### Falsification and pitfalls

Global necessity not selectively abolished in examined tests. Local compartment null phenotypes and dynamic protein exchange do not directly falsify the registered dynamic pan-nuclear material. Contrasting microphase/drug and domain results narrow alternatives and scope, rather than establish zero RNA structural contribution. Additional downgrade: False.

Local-to-global scaffold substitution. NEAT1, Firre, rDNA, repeats and XIST are defined structures, not automatically global euchromatin.

Contact or insolubility treated as mechanical support. Ligated RNA-DNA edges and extracted SAR fractions do not measure live load bearing.

RNA cleavage assumed to leave transcription intact. RNase-H ASOs can terminate polymerase; inhibitors differentially retain complexes.

Dynamic exchange equated with no scaffold. Rapid SAF-A motion challenges static tethers but allows a transient network.

### Adversarial steelman: above, then below

One rung above, Δ: Nozawa wild-type/Walker/RGG rescue, early preserved transcription and mapped gene-density boundaries are strong specific positives. Creamer adds rapid physical RNA-protein redistribution and RNA-dependent SAR retention, while Hilbert distinguishes polymerase-retaining from polymerase-releasing inhibition. Together they make structural RNA contribution credible. The blocker is the registered pan-nuclear necessity inference: none selectively removes RNA material in intact cells while preserving polymerase attachment/protein chemistry and restores material-dependent architecture without restoring transcriptional work.

One rung below, Β: global RNA occupancy and insolubility could be proximity or extraction artifacts, and removing RNA often changes transcription. However, functional domain rescue, local architecture perturbations, microphase contrasts and rapid physical manipulations provide mechanistic support beyond correlation. The dynamic global claim is not directly falsified by fast protein exchange; Γ retains its substantive positive evidence.

Keep Γ for the global scope and Ζ for defined RNA-dependent compartments. Do not substitute a rigid static matrix for the dynamic claim, or count inhibitor confounds and local physiological nulls as proof that all structural RNA functions are absent.

### Final score, causal direction and M/S/D

Scope-matched aggregation gives Γ for the global meshwork (SC2/SC3). Specific RNA-dependent compartment nucleation retains Ζ under its local scope; it cannot carry the whole-interphase requirement. Strong positive RNA-protein structure studies prevent a purely associational dismissal, but no examined live global RNA-selective loss/rescue isolates necessary load-bearing material from the act of transcription or protein functions.

Specific RNA compartments and RNA-protein perturbations alter structural outcomes, excluding pure co-occurrence at those scopes. Transcription can produce the RNA and upstream organization while RNA interactions feed back on local structure. Universal prevention, initiation and rate limitation are not jointly shown, nor global necessity. Step 5 describes demonstrated local reinforcement/maintenance; it is not confirmation of the pan-nuclear mesh.

Momentum: Mechanistic only. The 2025 SAF-A depletion and domain-rescue work (PMID40493679), 2025 CTCF-RNA local tests (PMID41296854) and 2026 specialized SFPQ assemblies (PMID42425084) are completed mechanistic studies. No verified pending RNA-selective global-mechanics result is claimed.

Stability: Stable. No named verified pending experiment was identified that would predictably move the global grade; a new selective material test could raise it, but a proposed experiment is not an underway result.

Divergence: Contested. No manufactured field consensus or arithmetic gap. These dimensions do not change level or confidence.

## PROPOSED DECISIVE EXPERIMENTS

Prespecify several intact interphase cell states and gene-rich/poor compartments; reversibly disrupt nascent RNA material interactions without terminating polymerase or changing RNA-protein abundance, assay chromatin mechanics and compaction with orthogonal live methods, and rescue architecture with endogenous-level structural RNA while transcriptional work remains controlled.

Readout: Verified RNA network interaction/load response, chromatin compaction and compartment scale, nascent transcription, energy, stress and cell-cycle state. Controls: RNA-selective versus polymerase-selective perturbation, RNA-binding separation-of-function rescue, matched protein level/ATP/ionic conditions, native isoform and genomic DNA controls, viability and replication stress. Supporting: Loss of verified RNA material interactions precedes global structural change and is specifically rescued by the structural RNA at fixed polymerase/protein state across preregistered contexts. Falsifying: RNA network loss leaves global mechanics intact, or effects follow polymerase termination, osmotic/protein redistribution or stress and are rescued without RNA material.

## KNOWLEDGE GAPS

Develop intact-cell RNA-selective structure perturbations that preserve polymerase attachment and RNA/protein chemistry.

Measure load-bearing rheology independently of RNA occupancy, chromatin marks or extraction insolubility.

Separate seconds/minutes structural responses from later splicing, replication stress and cell-cycle redistribution.

Map gene-density, compartment and developmental boundaries before outcomes rather than define scaffold-active responders.

Reconcile short polymerase-retaining inhibition with longer RNA depletion and cell-type-specific drug responses.

Test RNA rescue without restoring transcriptional work or the deleted DNA regulatory element.

Audit linked correction bodies and full supplements; unavailable public body is an access limitation, not a negative experiment.

## REVIEWER NOTES

60 selected primary empirical reports were actually examined at complete original abstract/status depth; seven also have selected original Results paragraph receipts. One misindexed self-described review was removed, preprint/final pairs are not duplicated and corrections stay attached. Some primary mapping and model-plus-experiment reports address association or alternative mechanisms, not positive causal thresholds. No complete-paper/supplement audit or blind calibration is claimed. Public bodies for several local RNA papers were unavailable and carry abstract access only. Scite monthly quota was exhausted earlier in the batch; no repeat call or fresh tallies are claimed. Consensus browser synthesis is independently reconciled with originals and cannot determine a grade from coverage or its headline.

Search leads, reviews, protocols and correction notices do not pad the primary count. Downloaded XML does not earn examination credit. Linked notices remain attached; unexamined correction details limit inference. This is a coordinator source/claim consistency assessment, not independent blinded calibration.

## Consensus and original-source reconciliation

Consensus could not retrieve Nozawa's exact paper and its headline understated the positive mechanistic case. Original Results show gene-rich compaction, earlier structural than nuclear-area change, little early bulk transcription change, and wild-type/Walker/RGG rescue differences. Its RNase test uses extracted nuclear samples. This supports a scoped RNA-protein structure contribution while leaving selective global RNA necessity unresolved. [Original PMID28622508](https://pubmed.ncbi.nlm.nih.gov/28622508/).

Consensus marked the exact HNRNPU paper unavailable and substituted Huo's SAFB heterochromatin result. The original hepatocyte paper uses two shRNAs and resistant cDNA rescue, reports architecture changes without apparent cell-cycle/senescence shift, and later RAD21 redistribution. HNRNPU/SAF-A and SAFB are different proteins, and global protein depletion is not selective RNA-mesh removal. [Original PMID29273625](https://pubmed.ncbi.nlm.nih.gov/29273625/).

Original microphase Results show flavopiridol-associated coarsening despite high retained nuclear RNA, while briefly arrested polymerase with its transcripts after actinomycin D preserves the pattern. Drug washout reverses coarsening and mouse ESCs provide a second tested cell context. These results support a dynamic RNA/polymerase-tether contribution, not a demonstration that dynamic organization excludes every load-bearing network. [Original PMID33649325](https://pubmed.ncbi.nlm.nih.gov/33649325/).

Consensus helped identify Creamer's original paper, which was fetched and examined independently. Original Results confirm that stringent extraction releases most nuclear RNA, RNA-sensitive SAF-A and SAR retention, and rapid centrifugation-induced redistribution of RNA/proteins with chromatin compaction. The paper explicitly retains direct-versus-indirect RNase uncertainty. Extracted/permeabilized digestion and simultaneous displacement of several materials cannot by themselves establish selective live RNA necessity, but this is positive physical evidence rather than proof against a structural contribution. [Original PMID34320406](https://pubmed.ncbi.nlm.nih.gov/34320406/).

Consensus did not retrieve this exact mouse paper. Original body examination confirms absent Neat1, including the long NEAT1_2 isoform, and absent paraspeckles in selected tissues, while baseline viability and examined stomach differentiation/organization persist. This verifies local architectural necessity with a biological boundary, not a global RNA-mesh deletion or absence of every physiological RNA function. [Original PMID21444682](https://pubmed.ncbi.nlm.nih.gov/21444682/).

Consensus substituted a Hirose review for direct exact-paper validation. The original complete abstract describes endogenous NEAT1 domain deletions and NONO tether rescue with dimerization dependence. No public original body was obtained this run, so these details are recorded at abstract depth. The local assembly result does not automatically establish the same mechanics across all nuclei. [Original PMID29932899](https://pubmed.ncbi.nlm.nih.gov/29932899/).

Consensus could not retrieve the final 2025 paper. Original Results use endogenous depletion and rescue constructs close to endogenous levels, identify rapid mobility and compartment-specific SAP effects, and show maintained Xi silencing despite XIST/Polycomb organization changes. This challenges stable tether interpretations; it is not proof that rapidly exchanging networks cannot bear load. [Original PMID40493679](https://pubmed.ncbi.nlm.nih.gov/40493679/).

The original complete abstract shows RNase-H ASOs cause XRN2-mediated Pol-II termination in cells and mice. Consensus did not directly validate this requested result. A depletion experiment must therefore distinguish loss of RNA material from loss of attached polymerase/transcriptional activity; no original body access is claimed. [Original PMID31924447](https://pubmed.ncbi.nlm.nih.gov/31924447/).

The original abstract identifies Aurora-B-mediated SAF-A phosphorylation and RNA eviction during prophase, with segregation defects when the pathway fails. Consensus did not retrieve the exact paper. Mitotic condensation and envelope breakdown are specialized states, so this result cannot be imported as pan-nuclear interphase necessity. [Original PMID33053167](https://pubmed.ncbi.nlm.nih.gov/33053167/).

Consensus was used to identify literature and cross-check specific claims about design, endpoints, scope and research gaps. Those aspects were checked against original primary abstracts/status records and selected original Methods/Results passages. Consensus output was not treated as original full text. Provider search omissions are not evidence that a study does not exist. Source access and examination receipts are retained. Scite use or monthly unavailability is recorded per case; provider citation counts do not change causal grades.

Develop intact-cell RNA-selective structure perturbations that preserve polymerase attachment and RNA/protein chemistry.

Measure load-bearing rheology independently of RNA occupancy, chromatin marks or extraction insolubility.

Separate seconds/minutes structural responses from later splicing, replication stress and cell-cycle redistribution.

Map gene-density, compartment and developmental boundaries before outcomes rather than define scaffold-active responders.

Reconcile short polymerase-retaining inhibition with longer RNA depletion and cell-type-specific drug responses.

Test RNA rescue without restoring transcriptional work or the deleted DNA regulatory element.

Audit linked correction bodies and full supplements; unavailable public body is an access limitation, not a negative experiment.

## Boundary experiment

Prespecify several intact interphase cell states and gene-rich/poor compartments; reversibly disrupt nascent RNA material interactions without terminating polymerase or changing RNA-protein abundance, assay chromatin mechanics and compaction with orthogonal live methods, and rescue architecture with endogenous-level structural RNA while transcriptional work remains controlled.

## ADVERSARIAL REVIEW AND APPROVAL

**Authoring model:** Sol 6.1. **Adversarial reviewer:** Claude Opus 5.5 (Anthropic). **Date:** 2026-10-14.

**Scope of checks.** All 60 REFERENCES PMIDs plus the six that appear only in the body (28222283, 34011993, 34230494, 39314300, 40166279, 40791421) were resolved against PubMed and matched on first author, title, journal, year and DOI: 66/66 resolved, no wrong identifiers, no retracted publication and no expression of concern. Twenty-six lettered sub-claims across eight load-bearing sources were spot-checked against the source abstracts: PMIDs 28622508, 33649325, 34320406, 21444682, 31924447, 40493679, 29273625 and 33053167. Scoring logic was re-derived from `references/hsef-framework.md`, SKILL.md Steps 2-3 and 8, `references/evidence-rubrics/03-epigenetics-gene-regulation.md` and the `RNA scaffold / nuclear RNA meshwork` entry in `references/hypothesis-index.md`.

### Findings

| ID | Severity | Location | Original to corrected | Evidence |
|---|---|---|---|---|
| F1 | Minor | Registered claim and scope; score card `subclaim_matrix.index_rule_deviation` | The narrowing of SC1 relative to the index is now declared; `index_rule_deviation` was the empty string and is now filled | `hypothesis-index.md` states SC1 as "Specific architectural lncRNAs (NEAT1, XIST, MATR3/LINE1) are necessary and sufficient to nucleate defined nuclear compartments". The review scores SC1 on the narrower existential form and its own rationale says necessity and sufficiency are not established for every named example, which is the right call on the evidence — but SKILL.md requires a deviation from the index to be "stated and justified in both artifacts", and it was stated in neither. The headline is unaffected: scope-matched takes it from SC2/SC3. |
| F2 | Minor | Decisive-perturbation item [15]; evidence card [15]; Consensus reconciliation | "Long-isoform loss removes paraspeckles …" to "Neat1 loss, including the architectural long isoform, removes paraspeckles …"; "absent long Neat1 isoform and paraspeckles" to "absent Neat1, including the long NEAT1_2 isoform, and absent paraspeckles" | PMID 21444682 reports "an animal model lacking NEAT1 by gene targeting … no apparent phenotypes except for the disappearance of paraspeckles". The allele is a Neat1 null, so describing it as a long-isoform loss implied an isoform-selective perturbation the study did not perform. |
| F3 | Editorial | Evidence section, Consensus reconciliation, Final score paragraph | "final2025" to "final 2025" (3 instances) and "Step5" to "Step 5" | Known missing-space rendering defect. |
| F4 | Editorial | Momentum artifact (review and score card) | "The 2025 SAF-A degron/domain work" to "The 2025 SAF-A depletion and domain-rescue work" | Internal consistency: the evidence card and the reconciliation entry for PMID 40493679 describe endogenous depletion with near-endogenous-level rescue constructs, not a degron. |
| F5 | Minor | Score card `final_score.confidence_rationale` | "60 primary reports with 7 selected partial-body examinations; density, heterogeneous controls and incomplete access set the confidence, not correctness." to a rationale resting only on evidence density and reproducibility | The framework ties confidence to evidence density and reproducibility and does not list the reviewer's access depth, so "incomplete access" did not belong in the derivation. The **band was re-derived and stays Moderate**: the local RNA-compartment work replicates across cell systems and a mouse null allele, but the global load-bearing claim rests on a small number of structural studies that share multifunctional-protein perturbations and extraction methods, and no intact-cell RNA-selective test has been independently reproduced. High was declined on that narrow, method-correlated base. |

### Rejected findings (checked, no change)

- **"Best-supported rival" names the correct model.** The score card marks the rank-1 model `is_nominal: false` and the nominal model at its own lower rank; the AT A GLANCE prose names the rank-1 rival, so the renderer bug reported elsewhere in this round did not fire here.
- **No false-approval or foreign-provenance clause.** This case is not one of the 9 October revised editions, carries no "earlier adversarial approval" sentence, and its Selection and methods provenance statements were each checked against the package and apply to this case. REVIEWER NOTES and the Consensus section do not contradict each other.
- **Headline letter Γ and scope-matched aggregation.** Re-derived independently and correct. The index prescribes scope-matched, the review keeps it, and the central claim is the pan-nuclear load-bearing scaffold — a global-scope claim. SC2 and SC3 are the global-scope subclaims and both sit at Γ, so the headline is Γ. SC1's Ζ is scope-restricted to defined compartments and correctly does **not** carry the headline; this is precisely the local-to-global conflation the index names as "the recurring error here", and the review avoids it. The reported alternatives are also right: weakest-link takes the lowest of Ζ/Γ/Γ, and primary-subclaim with SC2 named returns Γ.
- **SC1 at Ζ.** Rubric 03's Ζ threshold asks for independent causal tests across loci or systems, specificity beyond global transcriptional collapse, and narrowing of key alternatives. NEAT1 depletion in cells (PMID 19188602), a mouse null allele (PMID 21444682) and endogenous RNA-domain deletion with tether rescue (PMID 29932899) are independent systems. Defensible.
- **Competing-model set.** All five index models are enumerated, including Model 2, the deflationary "transcription as topological work / polymerase as moving barrier" account, which the review names and explicitly declines to exclude. The classical protein-matrix model is graded Α, which keeps the ladder's lower end in use.
- **Momentum "Mechanistic only".** The artifact names three completed studies (PMID 40493679, 41296854, 42425084). Not the "Decisive work underway" boilerplate.
- **Errata on PMIDs 33649325, 32094342 and 28132817.** All three have published author corrections (34230494, 34011993, 28222283). None is noted in the reference lines, but each is recorded in the Access/status line of the corresponding evidence card, which is where this package records linked notices. No change.
- **Preprint pairs.** PMIDs 39314300, 40166279 and 40791421 are bioRxiv versions of references 5, 58 and 11. The review's independence section states that preprint and final pairs are not duplicated, and card [5] records "UpdateOf: PMID39314300". No change.
- **Citation years.** References 2 (2018 vs 2017 e-pub), 9 (2020 vs 2019) and 33 (2023 vs 2022) print the issue year; per the standing convention these are not errors. Reference 10's title drops the italicised *LINE-1* in PubMed, which the convention also rejects.
- **Partial-body claims.** Several load-bearing statements are not in the PubMed abstracts: for PMID 28622508 the gene-rich-specific compaction, the structure-before-nuclear-area ordering, the Walker-A/Walker-B/RGG rescue contrast and the extracted-nuclei RNase experiment; for PMID 33649325 the flavopiridol and actinomycin-D contrast, the washout reversal and the mouse-ESC arm; for PMID 34320406 the centrifugation redistribution and the explicit direct-versus-indirect RNase caveat; for PMID 40493679 the near-endogenous rescue levels and the retained maintenance-phase Xi silencing; for PMID 29273625 the resistant-cDNA rescue, the cell-cycle control and the reduced RAD21 binding. All five records are declared `full_text_partial` with the specific Results paragraphs listed, so these are body-sourced and within the review's stated access. They are recorded below as a residual limitation rather than as errors.

### Residual limitations

Five sources carry the review's most load-bearing structural claims at partial-body depth; this adversarial pass confirmed that none of those claims is contradicted by the abstract, but did not re-retrieve the bodies. Two deserve naming because the abstract pulls slightly against the review's wording. PMID 29273625's abstract reports that about 80% of HNRNPU peaks coincide with CTCF or RAD21 binding — co-occupancy, not a reduction in RAD21 binding on HNRNPU loss — so the review's "selectively reduces RAD21 binding" rests entirely on the body. PMID 40493679's abstract states that the SAP domain is required to maintain XIST localisation and XIST-dependent histone modifications and is "not required to maintain gene expression", but does not address inactive-X silencing directly, so the review's "retained maintenance-phase Xi silencing" is an inference from the expression result plus the body. Neither statement changes a subclaim level, since both are cited as reasons the global claim is *not* established.

**Approval:** Following adversarial review and the corrections listed above, the revised document is approved. — Claude Opus 5.5 (Anthropic), 2026-10-14.
