Enhancers regulate genes, but continuous physical contact throughout every transcriptional burst is contradicted by native-locus measurements within their detection limits.
| Level | Confidence | Causal role | Momentum | Stability | Divergence |
|---|---|---|---|---|---|
| Β — Associational | Moderate | reinforcing / stabilizing factor | Mechanistic only | Stable | Contested |
Confidence basis: Moderate reflects evidence density and reproducibility, not reviewer access depth. The contact-enrichment and architecture literatures are large and replicated across orthogonal assay classes, and the native-geometry results that set the letter are supported at more than one locus by more than one laboratory; against that, the decisive measurements sit at the edge of their own detection limits (kilobase label offsets, finite spatial resolution, a 0.5–2-minute reporter delay), the strongest positive interventions share one tether reagent platform, several key results come from synthetic or ectopic landscapes rather than native loci, and burst fraction is repeatedly measured where burst frequency is the quantity at issue.
Deciding experiment: At several prespecified native mammalian loci, combine molecular-resolution same-allele contact and nascent initiation tracking with rapidly reversible contact-selective tether release while preserving enhancer activity, local factor occupancy and transcriptional competence.
Belief versus evidence: The registered primary SC3 necessity gate is Β: partial mechanistic plausibility is capped at Γ, then one endogenous-prediction falsification pattern lowers it one rung. Native Sox2 simultaneous imaging and orthogonal neural Shh/estrogen distance findings oppose the universal sustained-contact prediction within detection limits. This is neither proof that brief contacts never occur nor a denial of causal enhancer function. Exact index additionally restricts synthetic SC2 sufficiency to Γ; broad SC4 graded frequency remains Γ because its strongest controlled tests use synthetic tethers/landscapes and snapshot or inferred kinetics.
Best-supported rival: Topological corral and context-specific architecture. Native Shh topology alleles (PMID31147463, PMID31511252) distinguish context-limited architecture reinforcement from universal persistence; macrophage cohesin coupling (PMID35896525) demonstrates output dependence without large measured distance change. No single experiment identifies one universal rival: these are separate context-scoped mechanisms, not independent confirmations of an omnibus model.
COMPETING MECHANISTIC MODELS
Rank 1: Topological corral and context-specific architecture (Ε). Architecture and local environments reinforce selected long-range regulation without a persistent contact switch. Native Shh topology alleles show redundancy and enhancer-dependent robustness; contact maps distinguish microcompartments from extrusion loops. Microcompartment presence itself is association; not all loci require the same architecture.
Rank 2: Cohesin biochemical coupling and pause regulation (Ε). Cohesin changes regulatory-factor delivery, recruitment and pausing beyond average DNA proximity. Quiescent macrophage conditional deletion alters burst participation while measured distances remain similar; CTCF domain separation and human kinetic studies distinguish protein functions. A unified pause-release mechanism is not established across all loci; multifunctional protein loss is not contact-selective.
Rank 3: Contact-probability modulation (Γ). Encounters affect entry into active promoter states with transcriptional memory after contact ends. Functional globin tethers and graded synthetic landscapes support burst-participation or on-rate effects. Native burst frequency and contact probability must be varied separately from tether chemistry, enhancer strength and genomic distance.
Rank 4: Transcription-factor activity gradient (Γ). Mobile regulatory factors mediate nearby enhancer-promoter influence without sustained DNA contact. Nanoenvironment measurements, condensate-distance effects and purified reconstitution establish feasible local-factor routes. Direct endogenous gradient-specific loss/rescue is not isolated; a useful explanatory mechanism remains nonunique.
Rank 5: Continuous physical contact necessary (Β). Uninterrupted enhancer-promoter contact is required during burst initiation and maintenance. Contact enrichment and active tether effects motivate this strong model. Native measured proximity is uncoupled from bursts and activation can increase separation; one index-directed falsification downgrade applies, with brief encounters unresolved.
The tournament does not alter the nominal level. Compatible pathways and flexible alternatives are not automatically proved by explaining observations.
FULL REVIEW
Registered claim and scope
Sustained physical enhancer-promoter contact is a causal driver required to initiate and maintain transcriptional bursting at mammalian endogenous loci.
Continuous-contact necessity SC3 is the strongest operative gate; sufficiency SC2 and probability modulation SC4 are reported independently. Transient encounters and molecular memory cannot be silently redefined as continuous contact. Prior rank 43 overlaps will be disclosed; examine all counted sources anew.
Selection: public-interest rank 49 from the editorial ranking compiled 2026-09-23; categorical prior verdicts were visible. Private fresh review; earlier documents are preserved.
Evidence and causal interpretation
Native globin tethering is a genuine causal positive. Deng targets a looping factor, restores ligation contact, recruits polymerase and activates expression. The internally controlled LCR-deleted allele fails to respond, while other erythroid genes and maturation do not simply shift. The intervention partially restores elongation rather than replacing all GATA1 functions. Reactivation in primary human erythroblasts, sickle cells and graft models extends the functional context but shares the same reagent platform. PMID22682246 PMID25126789 PMID27405777 PMID36852088
Contact is not sufficient irrespective of molecular competence. Krivega restores looping with a stable LDB1 mutant but fails polymerase recruitment and expression, including primary-cell controls. GATA1 and some chromatin occupancy remain while cofactor recruitment differs. Later promoter TATA deletion likewise preserves contacts without transcription. These separate looping from downstream chemistry, not all contacts from every productive burst. PMID24874989 PMID28520978 PMID25605944
Bartman directly links the native forced-looping intervention to increased burst fraction without increased size in mouse and human cells. Deleting the entire LCR changes both parameters, showing enhancer activity is broader than contact intervention. Snapshot fraction is not itself frequency; cis competition supports fast switching only inferentially. The original Results explicitly reserve definitive dynamics for live contact imaging. PMID27067601 PMID30554946
Alexander measures native Sox2 geometry and transcription in the same cells. SCR deletion and output controls validate enhancer-dependent bursts, while a shortened genomic tether validates sensitivity to close geometry. Neither coincident distances nor lag-centered analyses predict bursts. Labels are offset from the molecular elements, and finite resolution leaves transient encounters possible. This contradicts a universal sustained measurable contact switch without proving that productive contacts never occur. PMID31124784 PMID32958948 PMID38194964
Benabdallah studies brain Shh enhancers during neural induction, including embryo tissue, rather than limb ZRS. Activation increases separation; forced LDB1 looping is detectable, and endogenous-factor and catalytic contrasts strengthen the interpretation. Limb studies instead support topology-dependent reinforcement, robustness or range-extender grammar. These are complementary scope boundaries, not interchangeable assays. PMID31494034 PMID27867070 PMID31147463 PMID31511252 PMID40604280
Estrogen-responsive native GREB1 and NRIP1 provide an orthogonal measurement discriminator. Enhancer deletions impair induction, while activation raises ligation contacts and increases measured spatial separation. Smaller probes reproduce the separation result. Two transcription inhibitors preserve contact enrichment but prevent transcription-dependent separation. Contact counts and mean distance therefore cannot be treated as equivalent observables or direct single-burst trajectories. PMID38781242
Hsieh acute degrons disrupt structural loops but leave most enhancer-promoter interactions and short-term output largely intact. Some specific genes and longer interactions are sensitive. The experiment identifies extrusion-factor requirements and reduced factor binding, not selective loss of all enhancer contacts. YY1 acute maintenance differs from earlier longer perturbations; timing and its direct transcription functions must remain explicit. Microcompartments likewise persist in many settings. PMID36471071 PMID29224777 PMID37157000 PMID28985562 PMID32213323
Narita adds a necessary counterweight to categorical minimal-effect claims. Reproducible weaker cohesin effects become evident after CBP/p300 target stratification and additional replicates; standard adjusted significance still detects few genes. Loop-anchoring-defective CTCF retains promoter activation, with domain, motif and paralog controls separating architectural from other functions. Constitutive adaptation and the linked correction remain limitations. PMID41254162 PMID33398174
Robles-Rebollo uses quiescent native macrophages, not acute degradation as Consensus incorrectly stated. Cohesin loss weakens coupling between enhancer and promoter burst fractions without large measured distance shifts. Once a gene bursts, transcript counts remain proportional to burst participation. BD2 inhibition yields a related nonadditive coupling effect, and cell-cycle/damage checks delimit indirect explanations. Human kinetic work further separates recruitment, pause release and processivity. PMID35896525 PMID42637758 PMID35471149
Zuin constructs a simplified ectopic landscape across hundreds of clones. Contact probabilities are inferred largely from founder-line maps, and reporter distributions fit a nonlinear promoter on-rate better than tested alternatives. This is substantial engineered functional evidence, not a direct native contact-duration test. The 2026 Tunnermann final report adds live burst-cluster kinetics on a related platform; distance-dependent cooperation and gene-specific native scaling restrict universal laws. PMID35418676 PMID42449150 PMID35710842 PMID39626660 PMID39626663
Single-cell maps and imaging now reveal hubs and nanoenvironments, but they do not uniformly imply persistent necessary contacts. Nanog and Dppa3 active alleles may be closer despite modest average state changes. Le finds rare promiscuous super-enhancer hubs and bursting without them. Polymerase perturbations show reciprocal contact stabilization. Computational surface-kissing and polymer models and purified transcription demonstrate possibilities rather than uniquely identifying native necessity. PMID41359380 PMID38490199 PMID40603633 PMID42607687 PMID37012454 PMID37430091 PMID40914943 PMID40534037 PMID33885786
Consensus improves discovery and asks useful measurement questions, while exact-paper retrieval and attribution remain imperfect. Its broad meter mixes claims and is not a grade. The 2026 Yang live-contact preprint and Cheng, Ubertini and Foldes preprints remain outside peer-reviewed counts. Canonical publication dates govern the timeline. The 60 cards distinguish existence, sufficiency, necessity and mechanism; the continuous-contact gate remains unestablished at Γ.

Subclaim matrix and aggregation
| Subclaim | Scope | Level | Decision |
|---|---|---|---|
| SC1 Enhancers and promoters are spatially closer than random loci reproducibly. | Locus, assay and cell state specified before observation | Β | Orthogonal regulatory contact maps and native imaging establish enrichment and spatial organization, with locus/state exceptions. Association establishes the observation without causal transfer; Β is retained. |
| SC2 Engineered proximity can activate a silenced endogenous promoter. | Synthetic tethering distinguished from endogenous necessity | Γ | LDB1 tethering activates selected silent native globin promoters with enhancer-deletion and targeting controls. This is causal engineered intervention, but the exact index states synthetic-tether sufficiency is governed by the non-endogenous cap; Γ limits its inference to natural looping. Loop-competent activation-defective rescue also proves geometry alone is not sufficient. |
| SC3 Continuous enhancer-promoter contact is necessary to initiate and maintain transcriptional bursting. | Endogenous locus, spatial resolution and temporal sampling stated | Β | No positive selective release/rescue test establishes uninterrupted native contact through both initiation and maintenance. The exact index mandates a falsification pattern for contrary endogenous predictions. Apply one downgrade from mechanistic Γ to Β, retaining reporter delay, label offset and unresolved ultrabrief encounters rather than asserting zero contacts. |
| SC4 Contact probability modulates transcriptional burst frequency. | Distance/context predefined; no inference of continuous contact from population average | Γ | Forced native-globin tethers alter snapshot burst fraction and ectopic graded landscapes fit promoter on-rate modulation. Neither measures selectively varied native contact probability with direct live burst frequency; active tether chemistry, distance changes and synthetic context remain. The broad registered claim retains Γ, with causal engineered output acknowledged separately. |
Preregistered aggregation: primary-subclaim. The registered primary SC3 necessity gate is Β: partial mechanistic plausibility is capped at Γ, then one endogenous-prediction falsification pattern lowers it one rung. Native Sox2 simultaneous imaging and orthogonal neural Shh/estrogen distance findings oppose the universal sustained-contact prediction within detection limits. This is neither proof that brief contacts never occur nor a denial of causal enhancer function. Exact index additionally restricts synthetic SC2 sufficiency to Γ; broad SC4 graded frequency remains Γ because its strongest controlled tests use synthetic tethers/landscapes and snapshot or inferred kinetics. Sensitivities: weakest-link Β; primary-subclaim Β; scope-matched Β.
Decisive-perturbation inventory and causal tally
[2] Enhancer-dependent native Sox2 bursts show no contemporaneous, tested lag-window or cell-average relation to measured enhancer proximity. Labels are kilobases from elements, finite resolution and 0.5–2-minute reporter delay leave ultrabrief or earlier contacts possible; imaging null is a prediction challenge, not direct selective contact-ablation proof.
[7] Most enhancer-promoter contacts and transcription persist after acute extrusion-factor loss; TF binding decreases. Contacts largely remain, so depletion is not a selective contact-ablation necessity test; short window and thresholds matter.
[10] Contact probability relates nonlinearly to reporter output and inferred promoter on-rate with alternative-model controls. Founder-line contact probabilities and simplified ectopic locus do not directly track native contact during individual bursts.
[18] Cohesin couples enhancer-promoter burst probabilities despite similar measured distances; BD2 inhibition has nonadditive effects. Fixed RNA-FISH distances and selected induction genes do not resolve ultrabrief DNA contacts; no acute degron used here.
[34] DD4/5 deletion restores 3C looping but fails polymerase recruitment and transcription, with stable protein and primary-cell controls. Mutant changes cofactor delivery; establishes contact alone insufficient, not total contact dispensability.
[35] LDB1 targeting restores contacts, polymerase recruitment and gene output; LCR-deleted allele fails within the same primary cells. Synthetic active LDB1 tether at an endogenous locus; within-cell enhancer dependence confirms functional specificity but not inert geometric sufficiency or natural continuous-contact necessity.
[37] Enhancer activation increases separation; forced LDB1 looping validates FISH sensitivity, with endogenous factor and catalytic controls. Brain enhancers differ from limb ZRS; FISH validates detectable forced loops but fixed snapshots do not exclude fleeting productive encounters or contacts before transcription.
[54] Activation raises ligation contacts while increasing FISH distance; two inhibitors separate transcription-dependent distance from contacts. Fixed complementary assays do not measure the same contact trajectory; two loci and cancer-derived cells delimit scope.
Tally: 0 positive qualifying study units across scoped subclaims; 12 screened discriminating contrast units. These are not independent causal lines or proof of full-claim necessity/sufficiency. Null and negative contrasts are discriminators, not positive threshold crossings. Reports and replications are not independent causal lines. Shared cohorts, experimental platforms, transgenic lineages and repeated outcomes do not constitute fully independent causal lines.
No positive field-valid crossing was verified for the registered causal scope in this bounded audit. The proposed registered experiment makes that scope testable. Pivotal symptom studies remain informative; missing registration or mediator verification is an audit limitation, not evidence that dopamine has no effects or that antipsychotics lack efficacy.
Cap audit, precedence and Β/Γ/Δ boundary
The exact hypothesis index governs SC2 synthetic-tether sufficiency: its non-endogenous cap is Γ even when the targeted gene is endogenous. The native locus does not make the engineered active tether endogenous. SC4 snapshot burst fraction and ectopic position platforms support mechanism but cannot transfer a positive frequency law to native contact dynamics. SC3 contrary results trigger a single downgrade from Γ to Β; acute cohesin removal is explicitly not total contact ablation.
Universal six-cap audit: All six universal caps were considered: cell-only inference, unperturbed association, ectopic expression, biomarker-only intervention, forced transfer/seeding, and inherited-to-sporadic scope transfer. Each binds its offered inference; complementary same-scope causal classes are assessed together rather than re-capped in isolation.
Gamma hard-rule audit: Contact maps, average distances and architectural loops are different observables; persistent contacts after factor depletion do not test contact necessity. Native looping sufficiency is a protein-dependent intervention. Inactive looped mutants and short live-imaging nulls delimit, rather than erase, locus-specific causal effects.
SC1 cap: “Genome-wide association and colocalization without direct perturbation cap at Β.” Orthogonal regulatory contact maps and native imaging establish enrichment and spatial organization, with locus/state exceptions. Association establishes the observation without causal transfer; Β is retained.
SC2 cap: “Overexpression in model systems caps at Γ” LDB1 tethering activates selected silent native globin promoters with enhancer-deletion and targeting controls. This is causal engineered intervention, but the exact index states synthetic-tether sufficiency is governed by the non-endogenous cap; Γ limits its inference to natural looping. Loop-competent activation-defective rescue also proves geometry alone is not sufficient.
SC4 cap: “Reporter-construct behavior alone” Forced native-globin tethers alter snapshot burst fraction and ectopic graded landscapes fit promoter on-rate modulation. Neither measures selectively varied native contact probability with direct live burst frequency; active tether chemistry, distance changes and synthetic context remain. The broad registered claim retains Γ, with causal engineered output acknowledged separately.

Upward threshold ladder
SC1 Δ: “Requires at least one endogenous perturbation showing the proposed feature contributes causally to the claimed output.” Satisfied: no. Reproducible orthogonal contact measurements with matched genomic-distance and chromatin-state controls, followed by selective functional perturbation for causal inference.
SC2 Δ: “Requires at least one endogenous perturbation showing the proposed feature contributes causally to the claimed output.” Satisfied: no. Inert inducible proximity with inactive-tether, enhancer deletion and recruitment controls at multiple native silent genes; separate biochemical activation from geometry.
SC3 Δ: “Requires at least one endogenous perturbation showing the proposed feature contributes causally to the claimed output.” Satisfied: no. Same-allele rapid selective contact release and re-establishment during initiation and active bursts while enhancer chemistry, TF occupancy and polymerase competence remain unchanged, with calibrated molecular-resolution contact detection.
SC4 Δ: “Requires at least one endogenous perturbation showing the proposed feature contributes causally to the claimed output.” Satisfied: no. Native graded contact probability alteration independently of enhancer strength, directly measured initiation frequency and active duration, rescue and orthogonal assay replication.
Upper ladder: Endogenous acute degrons, locus-specific allele edits, dose/distance engineering and orthogonal live/fixed/contact-mapping measurements were considered. They demonstrate selected architecture or biochemical contributions and narrow alternatives, but no positive contact-selective release/rescue test establishes continuous-contact necessity throughout native initiation and maintenance. Synthetic active tethers cannot alone rescue native necessity; convergent null/challenge results are not positive threshold crossings. Upper rungs remain reachable for a properly isolated same-scope dependency.
Independence: Report count is not causal-line count. Distinct globin experiments keep distinct PMID study identifiers; shared tether chemistry is disclosed as a common failure class. Related synthetic landscape studies and baseline Micro-C reuse are not independent natural-mechanism validations. No positive qualifying SC3 causal lines cross the necessity threshold.
Native simultaneous geometry and output [2]: Same-cell measurements narrow population averaging but retain label/temporal-resolution failure modes.
Orthogonal native fixed assays [37, 54]: Different loci and contact-mapping/FISH designs reduce live-reporter-only error, but fixed averaging does not demonstrate zero transient contacts.
Protein-function separation [34, 8, 18]: Domain rescue and quiescent conditional perturbations narrow collapse/biochemistry alternatives; different multifunctional proteins do not independently establish one universal contact mechanism.
Falsification and pitfalls
Endogenous tests contradict in vitro predictions. The exact index specifically directs continuous-contact SC3 contradictions to be treated as falsification. Native Sox2 measured proximity does not predict enhancer-dependent bursts; neural Shh and estrogen loci show activation with increased spatial separation. Detection limitations are retained. These correlated versions of one sustained-contact prediction are counted once; cohesin-depletion retained contacts are not themselves contact-ablation falsification. Additional downgrade: True.
Extrusion loss equated with enhancer-contact loss. Hsieh retains most enhancer contacts, so its transcription persistence does not isolate contact dispensability.
Burst fraction called frequency. Bartman measures snapshot occupancy; frequency and duration cannot be identified without temporal kinetics.
Preprint and publication-year substitution. Yang, Cheng and Ubertini/Foldes are not counted as peer-reviewed; Alexander, Du, Goel, Zhang and Tunnermann use canonical publication years.
Different Shh enhancers conflated. Benabdallah brain enhancers and limb ZRS topology are separate scopes.
Adversarial steelman: above, then below
One rung above, Γ: active native-locus tethers and graded synthetic landscapes establish a plausible route from encounters to output, and finite imaging resolution leaves undetected brief interactions possible. However, the scored proposition requires continuous contact throughout initiation and maintenance; the exact index directs the contrary native predictions to count as falsification, so plausibility alone cannot cancel the one-rung downgrade.
One rung below, Α: sustained-loop language can operate as a descriptive metaphor and fails several native predictions. Yet measured regulatory contacts and functional looping interventions provide a substantive biological mechanism; the observation is not mere narrative. A single falsification pattern is counted once, not repeatedly for correlated assays or every contrary paper.
Retain Β for continuous-contact necessity after one explicit Γ-to-Β falsification downgrade. Contact existence retains Β; synthetic sufficiency and graded burst modulation retain Γ for inference to the registered endogenous mammalian claim. Narrow native architecture/output contributions remain real and do not rescue universal continuous contact.
Final score, causal direction and M/S/D
Transcription can influence contact, but is not its sole producer (step 1). Functional native contact interventions establish contributions (step 2). Universal uninterrupted primary initiation and rate limitation are absent (step 3), as is universal contact necessity (step 4). Defined looping raises burst participation and topology reinforces robustness (step 5); the classification describes demonstrated contact contributions, not proof of the sustained-switch hypothesis.
Momentum: Mechanistic only. Recent 2025/2026 imaging and kinetic reports address mechanisms; no verified ongoing decisive contact-release experiment is asserted.
Stability: Stable. No named pending result is asserted to be likely to move the registered score imminently.
Divergence: Contested. No manufactured field consensus or arithmetic gap. These dimensions do not change level or confidence.
Explicit change record and preservation notice
Prior Γ becomes Β; the letter was locked independently before prior-score consultation. SC3 is downgraded once for contrary endogenous sustained-proximity predictions, as directed by the exact index; none demonstrates that every brief prior contact is absent. SC2 synthetic sufficiency is capped at Γ and SC4 fraction/inferred frequency support remains Γ for native transfer. Read the factual and scoring correction log before interpreting retained historical narrative grades or counts.
PROPOSED DECISIVE EXPERIMENTS
At several prespecified native mammalian loci, combine molecular-resolution same-allele contact and nascent initiation tracking with rapidly reversible contact-selective tether release while preserving enhancer activity, local factor occupancy and transcriptional competence.
Readout: Contact dwell, initiation time, active burst duration and nascent output after selective release and restoration. Controls: Orthogonal labels, calibrated label offsets and encounter detection, inactive tether and enhancer-deletion controls, matched factor occupancy and viability. Supporting: Contact loss immediately prevents initiation and terminates active bursts across prespecified loci, with specific reversible rescue. Falsifying: New bursts or maintenance persist after verified contact loss with competent machinery, or only encounter probability rather than sustained dwell controls output.

METHODS AND CONSENSUS CONTRIBUTION
Consensus was used through the signed-in browser for discovery, counterevidence, research-gap and timeline suggestions, and attempted checks of specific indexed full-text passages. Provider statements about Methods/Results and any returned passages were compared with original-paper passages where available; failed retrievals, source substitutions and unverified aspects are recorded in the case reconciliation. Successful original-passage comparisons are distinguished from provider summaries and assertions of access. Provider screening counts, citation counts and meters were not used as primary counts or HSEF scores. This source log records access depth; it does not claim complete-paper or supplement review. The monthly API allowance was conserved: zero Consensus API calls in this batch.
REVIEWER NOTES
60 peer-reviewed primary research reports were examined at complete abstract/status depth; ten also have selected original Results receipts. Computational and method papers and two nonmammalian comparators are labeled and do not cross the native causal gate. Rank 43 architectural-loop review overlap is disclosed; these sources were examined anew. Consensus supplied three summary/original-body aspect comparisons, not verified provider verbatim-body passages. Five exact-paper retrievals failed or were mismatched; original bodies resolve them independently.
Search leads, reviews, protocols and correction notices do not pad the primary count. Downloaded XML does not earn examination credit. Applying the lead's two-step test, the band was re-derived from what remains and Moderate stands: access depth was not the only basis — detection limits at the edge of the decisive measurements, one shared tether reagent platform behind the strongest positive interventions, synthetic and ectopic landscapes standing in for native loci, and burst fraction repeatedly standing in for burst frequency are all valid evidence-quality determinants. |
| EP-2 | Minor | Registered claim and scope; REVIEWER NOTES; Final score causal-direction paragraph | "rank43" / "Rank43" → "rank 43" / "Rank 43"; "(step1)"–"(step5)" → "(step 1)"–"(step 5)" | Known upstream renderer defect 4 (missing spaces around numerals), 7 sites. The step references point at the role-of-mechanism derivation steps and the rank reference at the prior popularity rank, so the glue obscured two cross-references rather than only reading badly. |
| EP-3 | Minor | Revision checkpoint block | Credited claim count added, and the historical/credited distinction stated for renderers | The preserved header blockquote reports 60 sources and 65 claims; the score card, the ledger and the checkpoint all report 57 and 62. The review discloses the source discrepancy but not the claim discrepancy, and the framework makes the provenance header the thing that "travels with the document" precisely so a stripped export is recognisable. The prior header is left verbatim, as revision mode requires — the repair is made in the revision block, which is not part of the preserved set. |
Scoring logic — checked and upheld. Caps are applied per subclaim before thresholds. SC1 is Β under universal
cap 2 (pure association cannot exceed Β), which is correct for a spatial-enrichment claim. The declared
primary-subclaim rule is applied as written — SC3 is the named primary gate and sets the letter — and all three
rules in fact converge on Β, which is reported. The one-rung falsification downgrade from Γ to Β on SC3 is the
load-bearing move and it was argued against before being upheld: it is directed by the exact index for contrary
endogenous predictions, it is applied once rather than once per contrary paper, the correlated versions of the
same sustained-contact prediction are explicitly counted together, and the review declines to count
cohesin-depletion retained contacts as a second falsification — which is the discipline the framework asks for and
the opposite of the double-counting error. The Α steelman is written and rejected on the record. Momentum
"Mechanistic only" is correct and was not inflated: the named 2025/2026 imaging and kinetic reports are completed
publications, which under lead policy can never satisfy "Decisive work underway". Stability "Stable" is correct by
definition where no trigger is named. Divergence "Contested" is permitted without implied-level arithmetic.
Rejected findings (checked, no change).
1. "Best-supported rival" in AT A GLANCE naming the topological-corral model. Score card confirms
rank_in_tournament: 1 with is_nominal: false; the review's own nominal (M1, continuous physical contact
necessary) ranks 5. The renderer defect seen elsewhere did not occur here.
2. Four references whose print year differs by one from the PubMed e-pub year (39721581, 30527662, 39626660,
39626663). Standing convention.
3. Three apparent title mismatches against PubMed — the italicised gene names Sox2 (Alexander) and Shh
(Paliou; Williamson) are dropped by the PubMed title field. The review's text is correct. Standing convention.
4. The bare PMID31124784 token form in the prose and the Study: ledger field. A systematic house token used
consistently throughout the corpus; not a dropped space inside a word, and not rewritten.
5. The Access: 10 partial-body and 50 complete abstract/status figure in the preserved header against the
checkpoint's "10 partial-body and 47 bounded abstract/status". Same cause as EP-3 (three uncredited entries) and
now covered by the amended revision block. The preserved header is left verbatim.
6. REVIEWER NOTES vs the Consensus section. No contradiction: the notes record three summary/original-body aspect
comparisons and five failed or mismatched exact-paper retrievals, consistent with the Methods statement and with
the narrative's correction of one Consensus mis-statement about the Robles-Rebollo design.
7. Collective authors. Screened in both forms; none present (see Scope of checks).
Residual limitations. Access depth is unchanged by this pass: ten partial-body and the remainder
abstract/status, no complete-paper or supplement audit. The Du and Narita correction bodies remain unexamined, as the
review's own knowledge-gap list states. Figures attributed to partial-body readings could not be re-verified beyond
their abstracts and are not contradicted by any record examined. The build intermediate
enhancer-promoter-looping.current-source-checkpoint.md in this folder has been marked superseded rather than reviewed; the shipped
review still links to it as the "current source checkpoint", which the lead should re-point once the builder emits a
slug-specific filename.
Approval: Following adversarial review and the corrections listed above, the revised document is approved. — Claude Opus 5.5 (Anthropic), 2026-10-14.

Access/status: Complete primary abstract and linked-status metadata examined. No complete-paper or supplement audit claimed. ErratumIn: PMID38614098. Subclaims: SC3, SC4.
[2] Live-cell imaging reveals enhancer-dependent Sox2 transcription in the absence of enhancer proximity.
Shows: 603 bursts show no contemporaneous or lagged proximity association, with SCR deletion and shortened-distance controls.
Does not show: Labels sit kilobases from actual elements; brief molecular contacts below detection remain possible.
Access/status: Complete primary abstract and linked-status metadata examined.
